Off course the Romans. But I usually try and take a faction with some history to me personally. I played with Macedonia and Suebi. Macedonia because of Alexander the Great and the Suebi because they come closest to my ancestors.
Which factions do you prefer?
If we talking about campaigns I liked Caesar in Gaul and Imperator Augustus a lot. Rise of the Republic was the last campaign I played and although it was fun to see all the old factions the campaign itself very much sucked.

Romans, definitely. In Imperator Augustus, Antony's Rome is the juiciest deal you can get, so when I was beginning to play the game I preferred to go with him, his territory/resources are insanely good, and lots of powerful allies in your pocket.
Octavian's Rome was a challenge, and felt really good when I finished it. Not a great deal of territory, fickle allies, hostile neighbours (Germans, Lepidus, Pompey, Antony, and Dacians to some extent). Basically you control Rome but you gotta work your ass off to keep what you have to begin with and then even harder to expand.
From the Germanic tribes, I prefer the Marcomanni, they are right across the Rhine and you have an easy access to Gaul. Also read about them a lot, in fact about all the Germanic tribes including the Suebi.
Caesar in Gaul is a good campaign too.
In the grand campaign, of course I love to play with Rome (Rome's republican era and its beginnings, rivalry with Carthage and all that), and playing with Macedon is a challenge since you have to restore the glory that was lost.
Surprisingly my favorite faction in grand Campaign has proven to be Seleucid. Like Macedon, they are Alexander's successors. A wonderful mixture of Hellenistic/Eastern culture and army, you get both the finest Greek infantry and eastern cavalry/archers, you begin with controlling Syria, so Asia Minor, Judea, Egypt are all close to you, and you have many allies in the East (Parthia, Persia, etc.).
